I see on the website it says that there are disruptions due to works on the building. Especially on the Manueline facade, the chapel, the Jardim da Preta and upper area of gardens; Has anyone experienced this during the month of February 2019 and how bad is it. Many thanks.

I would guess that you can "work around" this disruption--it is a big place and the gardens are large. It is worth seeing if you are in the area. If in doubt, call them in advance.

Plan to visit the palace this Friday. Question is how long it takes if I book the online ticket in their website? 1 day ahead? Also, after I book online, they send the PDF of version to my email? Or i need to collect my ticket somewhere?

The lines can be long-ish depending on when you go. Make sure you really want to go - it was the only disappointment in our 3-week trip.
At what time does this Palace close on SUNDAYs? I've read some conflicting info, and I'm trying to figure out if I'd be able to visit the palace arriving 12:30p on a Sunday in September. Even if it closes at 2PM, is that enough time? 1.5 hrs?

I will of course take a few snapshots to reminisce later on, but the most important thing for me is to soak it all in while I'm there. :)
